Yes, because, the native born Filipinos during those times were called indios and Filipinos referred to were the Spaniards who were born in the Philippines. 

The use of Filipino referring to us as citizen of the Philippines only came about after the outbreak of Spanish-American War in April 1898 when the Spanish Governor General Basilio Augustin issued a proclamation soliciting the support of Filipinos, native born, to help fight the Americans. 

Governor General Augustin said: 'Filipinos, prepare for the struggle, and united under the glorious Spanish banner, which is over bedecked with laurels, let us fight with the conviction that victory will reward our efforts against the shouts of our enemies, let us resist with Christian decision and the patriotic cry of 'Viva Espana!' One should remember that there was no state yet at the time called the Philippines. 

It was only during that period when the Spaniards called the native born Filipinos as Filipinos.

 All natives of Spanish colonies were called INDIOS because they were governed by the CONSEJO DE INDIAS (Council of the indies) and the LEYES DE INDIAS (Laws of the Indies). 

The INDIOS, MEANING NATIVES OF THE PHILIPPINES were also called INDIOS FILIPINOS. So they too were called FILIPINOS because born inside a Spanish territory. 

The problem that Filipinos now have with their Identity stems from US WASP colonization (which is a cultural genocide in its effect) and an Americanized historian like Teodoro Agoncillo from UP (founded by American colonialists) that writes on page 6 of his "history book" that "it is difficult if not impossible to define what is Filipino". 

For a supposed to be Filipino historian to write that, can only mean that he was mis-educated by his US WASPo mentors. And that is why we have confusion and chaos in this country today.
